Six months have passed since the shocking climactic events of season one. As the monstrous Thanatos run rampant, and the world of Arcadia is enveloped in a shroud of smoke and darkness. The mysterious disappearance of the Orb Hunters has led many to believe that their former protectors are responsible for the disaster. But the truth is even more shocking, for Angelique has actually been unconscious the entire time. Now, waking for the first time, she realizes that she must embrace her destiny, but to do so will mean placing her trust in those who could destroy her! The ancient prophecy must be fulfilled or Arcadia will perish in the complete collection of Neo Angelique Abyss ~ Second Age!

The Thanatos have reproduced at such an alarming rate due to the fire that burned down the Hidamari mansion. Now that there are so many of them the sun has not been visible for the last six months. Most people are blaming this on the Aube Hunters but they have been missing along with Angelique since the fire. Erenfried and Jet have a meeting with the Religious Leader because they have designed a new Jinx that they claim will destroy all these new Thanatos. They promise they will build the new Jinx on the condition that Yorgo’s life is spared.

Rayne has taken Bernard and Roche to where all of them have been hiding since the fire and proceeds to tell them what happened that day. Angelique has been unconscious since the fire. Mathias accepts Erenfried’s offer to build the jinx and spare Yorgo. Everyone decides to try and help Angelique wake up and solve the Nyx mystery. Jet remembers when he kidnapped Angelique but is confused as to why this data has been stored. The sun then shines and Angelique wakes up. That night she dreams of Nyx and there confrontation for Nyx destroying the Hidamari mansion. The group leaves for Celestizam in the hopes of helping Angelique.

On their way to Celestizam Angelique is captured by three men who want to beat her up as they blame her for the invasion of the Thanatos. A woman appears to save her but the rest of the Aube Hunters have to hide out in town until they can smuggle Angelique out. This woman turns out to be a “Captain” of a ship and she offers to help. Along the way the Thanatos attacks the ship. Angelique feels helpless since she did not help in the defense so she asks the “Captain” if she will teach her how to use a sword like she used.

Angelique notices that something is bothering Hyuga and asks him if he wants to talk about it. As he is telling her not to worry about this and that he will always protect her, they hear a Thanatos outside. They run outside only to see the Thanatos are at the Spirit Illusion Tower and the Silver Wood Knights are on their way to investigate this appearance. They all head over to the Spirit Illusion Tower thinking that is where Hyuga went earlier. Along the way Sir Dion tells Angelique of Hyuga’s past.

Rene and Angelique meet up at the Sacred Capital where he tells her he is taking over as the leader of the Organization. Roche and Bernard try to figure out the truth about Nyx by studying a letter from the past. Erenfried finishes the artifact chip for Mathias. Bernard and Roche finally catch up to Angelique and they show her a letter written by August. In this letter August asks Angelique to save Nyx.

Just as Rene' is about to be crowned Mathias stops the ceremony claiming he is the only one who can be king. Mathias then uses the artifact chip by putting it on his neck which enhances his powers and it allows him to control the Thanatos. Jet and JD get into a fight but Angelique stops them. Jet knows he only have a little bit of time left so he asks Angelique to run off with him.

Mathias orders Jet to bring Angelique to him. The Aube Hunters try to stop him but Mathias new found powers stop them. When Nyx and Angelique arrive at Nyxs’ family home, she asks him what happened that night at the Hidamari mansion. Nyx proceeds to tell Angelique how he has been able to live the last 200 years. JD rescued Erenfried and Hyuga tells the Aube Hunters, Rene’, Bernard and Roche that they have to leave the city and how they can reach the secret passage.

Mathias sets Jet free since he no longer follows orders. The gang and the Aube Hunters arrive safely at Nyxs’ family where Angelique tells them Nyx is possessed by Erebos. Erenfried is upset about making the artifact chip and to make amends gives Rene’ a good luck charm to be used to save Mathias. Rene’ leaves for the Holy City because he wants to become the Religious Leader and save Mathias. He also realizes that he is the only one that can save the Giant Silver tree and all of Arcadia. The Aube Hunters and Bernard decide to go back with him as well.

Erenfried learns that Yorgo is to be executed the next morning so he sets out for Wodon. He has to stop the execution as Yorgo is the only one who can stop Mathias and recover the Holy City. The Congress agrees and says if Yorgo can restore the Holy City that his sentence will be commuted. Jet can’t handle be referred to as defective so he decides he will carry out his last order from Mathias which was to find Angelique.

Rene tells the Aube Hunters about Erebos. Now that the city is deserted Mathias is feeling very lonely. Rene’ finds Mathias and asks for his forgiveness as he never considered Mathias’ feelings before. Just as Mathias is about to forgive Rene’, his chip activates and he starts to fight Rene’. Roche is able to stop Mathias from stabbing Rene’ but the Aube Hunters want Mathias dead. Rene’ intervenes by stating as the religious leader he is responsible for Mathias’ actions and not to kill him. Mathias then vows to be faithful to Rene’ and that he will help save Arcadia as his atonement for all that he has done. Just as Mathias makes this vow to Rene’ Erebos shows up and has the Thanatos attack them.

Erebos threatens to kill everyone. Angelique is angered that Erebos mortally wounded Mathias which causes her powers to increase and her increased powers cause the Thanatos and Erebos to retreat. Rene’ tells the Aube Hunters where they can find Erebos. Rene’ urges Angelique to tell everyone that she will be leaving soon to become Queen and what will happen to her. Everyone helps out with the restoration of the ship. Jet asks Erenfried to disassemble him since he is defective.

Everyone is begging Angelique to please stay. She finally tells everyone that the only way she can be happy is to protect Arcadia from ruin. Just as everyone is about to depart on the ship, Erenfried discovers the bomb that Erebos planted on their ship. Once the bomb has been diffused they are able to leave on the Ship of Stars and start heading toward Farian in order to rescue Nyx and destroy Erebos.

The Aube Hunters finally locate Erebos and we discover it is the Hidamari mansion. A fire breaks out separating Angelique from the guys. Angelique finds herself alone with Nyx who quickly turns into Erebros. Erebros starts attacking Angelique and the Aube Hunters show up to help out Angelique. As soon as Angelique kills Erebros her purification powers are released and they purify Erebros. Nyx is so happy that he is finally free but Angelique asks him to stay. Nyx says he has lived long enough and seen enough pain that he is ready to go. Angelique then agrees to go to the holy land and protect Arcadia. Everyone promises that they will one day reunite with Angelique.
